I would like to know if there is a product available to line inaccessible ducts. By just replacing the ducts the same problem will return. Is there a composite or plastic duct maybe some type of insert into the existing duct or some other suggestions?

The real answer here is to do some patching so water can in no way enter the runways you speak of. No matter how you look at it, the flooring in that area will still have to be dealt with.
